I believe that's up to the editor. I'm sure you've noticed some guidelines specifically rule out that possibility (Clarkesworld and Shock Totem come to mind). However, if it's not stated I think it's fair game. IMO.Quick question: Is it okay to send work to a market that was already accepted, but hasn't published, one of your stories?

Interesting! So does that mean a slushy liked it? I suppose I'm just wondering what it looks like when John Joseph Adams himself reads a story and ultimately passes.
As to A&A, the fast responses are for stories rejected by the slush readers. If you make it past the slush, expect the possibility of a very long wait. This isn't at all an uncommon practice at other good markets as well.
While I HATE the R, I'm glad someone is hearing from them. I haven't heard anything after they let me know they couldn't find my sub. I'm tempted to send another email.

I got an email telling me that my story passed their first and second rounds and has been shortlisted, to be held for 2-3 months while they make a decision, but the email is entitled "hold request." It doesn't indicate whether or not I need to reply... am I supposed to?
This is what it said:
Just informing you that your submission has passed the
second round of readings at Andromeda Spaceways, so
your submission is now on our shortlist, while we see if
we can find a place for it.
This will probably take us a while to decide for
sure, though, and we would like to hold onto your
submission for another two-three months.
(Please note: currently about 1 in 20 submissions make it
from the short-list to acceptance.)
Assuming this is acceptable, we will be in contact with you within this time.
In the meantime, feel free to send in other submissions.

Usually a market tells you if it's being held for consideration. Without that you have no real clue why they opened your document. Perhaps they just distributed it to a reader, or queued it in their systems for future consideration. Since June is only the next month, and they've already shown themselves sloth by taking 260 days to open it, I imagine it's still first round.Mmmm..
