John Christopher's "White Mountains" trilogy (The White Mountains, The City of Gold and Lead, The Pool of Fire)

Science fiction about a small group of boys fighting against the tripod-riding aliens who conquered the Earth generations ago. It's dark, it's scary, it has a good share of tragedy. It's a little regrettably boys-only, but then it does date from the 1960s.

I don't know if it's MG, it's at most YA, but how about the 'Attolia' books, by Meg Whalen Turner? It's fantasy, about a young thief who gets pulled into the politics of a Greek-like world. And, yeah, dark. The MC loses his hand in the first book, and has to learn to adapt.

Ooh, read the Prydain chronicles by Lloyd Alexander. They are classics of the genera, and by the last volume they get plenty dark (for kids, anyway). Also, I love them.

I remember liking the Children of the Red King series when I was in middle school; they're also known as the "Charlie Bone" books. It's a fantasy series of 8 books, I think.
